Hi Erin! My guess is that you unintentionally change the projection, coordinate system or even maybe the units of the mapper window when you add the thematic layer. I agree that in theory layers in different projections can co-exist in a mapper, as long as you don't try to mix earth and non-earth stuff.
Perhaps you have copied a chunk of code from a workspace? While this is a very useful way of creating code for recurring operations, one must check the code for surplus code which may cause conflicts with other settings in your application. Remember that a workspace script cannot take anything for granted, but must take control over the environment in which it will run. I should check the code for CoordSys clauses and Units settings, and make sure that they really are needed, or not in conflict. All my layers are either Long, Lat format or in NAD 83. I know this has an effect on how things appear when generated on a map layer together, but is there a way to display them all together without changing all of the file formats?
