Yes, storage engines built as shared libraries are always "ha_" prefixed 
(historical reasons).  Why they are not loaded, or whether they  are attempted 
to load, or why mysqld barfs, I cannot tell at the moment . But from 5.3's 
(Windows-only) cmake I see that we had always built federatedx statically into 
the server, thus I hope a rebuild with

cmake . -DWITH_FEDERATEDX_STORAGE_ENGINE=1
could finally solve your problems.
