before i make any assumptions, have you tried looking at the schema of
ensembl_50 marts. It does a lot similar to what you are after. The SQL
hacking is certainly an option, however, its better to use MartBuilder
if it does what you are after. Any requirements which cover general use
cases and not a part of MBuilder can become a part of MBuilder instead.

Apologies - looks like I've not looked closely enough at partitioning, which I thought was just to do with selecting datasets at the database level. I'll go away and study the ensembl marts more closely and see if I can get this working in martbuilder as people have suggested (which I agree is much preferable to mucking around with stuff myself...).
