Do you have any timeline on the next BioMart release, and any details
(other than java 1.6 support) on what it will contain?

This may well be Fedora's J that I always had troubles in the past.
Anyways, its not tested on J 1.6 and support beyond J 1.5. However,
the next BioMart release will fully support J 1.6.

Sun will officially drop Java 1.5 support later this month. As
Java 6 has never been released for older 32-bit and non-PowerPC
Macs, effectively it means that for these machines Java will no
longer be officially supported at all, therefore taking martj
with it. Java 1.5 will also no longer be available to install
from the repositories in Ubuntu Linux from version 10.04 onwards.
