Usually the cleanup operation comes after publishing to search. Therefore
search contains media packages with elements pointing to the working file
repository that get removed afterwards. To deal with this publishing has to be
done _after_ cleaning up. So I agree with Lukas that this is an issue of
workflow authoring and not of the search service.
