Hi Claudio, thanks for writing. The ortholog exporter does not have any fixed limit on the number of genomes that can be processed, but it is limited by the amount of memory available to java. When you run the ortholog export, do any messages appear on the console log? These can be seen by selecting "Help->Show console" in the menu. If so, it would be useful to know what messages appeared there. If I had to guess, Java may need more memory for the task you're attempting. The procedure to set higher memory for Java depends on the OS you're using, so it would be helpful to know that as well.
