Hello,
I am aligning two genomes in progressiveMauve. I expected the alignment
viewer similarity profile output to indicate the regions of dissimilarity
between the two genomes.
Why are the regions of dissimilarity at different points in the two
corresponding LCBs? This seems to contradict the idea that the two genomes
are aligned to each other. Any help is appreciated!
