However, each genome frequently will have a collection of novel genes, and these novel genes can be in different positions in each genome. So I wonder if you are just noticing this effect in the similarity plot? Also, if you click on one of the genomes in an aligned region it will bring them into alignment. You might also notice that when you mouse-over one of the genomes, the cursor in the other genome shows the aligned region (if a homologous region was found, that is). Best, -Aaron -- Aaron E.
