Hi Taryn, Mauve appears to be moving to http://darlinglab.org/mauve , as suggested by Aaron's earlier message.
I found stripSubsetLCBs' source code in the mauveAligner directory (i.e., the line "svn co svn://svn.code.sf.net/p/mauve/code/mauveAligner/trunk mauveAligner"). I think that's the program in question. However, I was unable to find any pre-built binaries. Maybe it exists somewhere on the new Mauve web page and I've missed it?
