Hi David, intermingled with the normal output are some error messages indicating Mauve isn't able to write to the output location you've specified:
"Unable to open output file "test6" for writing." I would suggest that you try the same alignment again, but take care to use the output file chooser (the button with ... in the GUI) to select a location to which you have write access. The desktop or your documents folder are some candidates. I can look at old alignments on 2.4.0 that were done in 2.3.1. > > Running alignment. > Executing > win64\progressiveMauve > --output=test6 > --output-guide-tree=test6.guide_tree > --backbone-output=test6.backbone > L:\Nosocomial\DAB\PlasmidSequencing\IncACplasmids\pAM04528.gbk > L:\Nosocomial\DAB\PlasmidSequencing\IncACplasmids\pAR17.gbk > Storing raw sequence at C:\Users\dboyd\AppData\Local\Temp\rawD672.tmp > Sequence loaded successfully. > L:\Nosocomial\DAB\PlasmidSequencing\IncACplasmids\pAM04528.gbk 158213 > base pairs. > Storing raw sequence at C:\Users\dboyd\AppData\Local\Temp\rawD683.tmp > Sequence loaded successfully.Unable to open output file "test6" for > writing. > > L:\Nosocomial\DAB\PlasmidSequencing\IncACplasmids\pAR17.gbk 143963 > base pairs.Check that you have permission to write files in this > location and that the disk has free space. > > Using weight 13 mers for initial seeds > > This application has requested the Runtime to terminate it in an > unusual way.Creating sorted mer list > > Please contact the application's support team for more > information.Create time was: 0 seconds. > > Creating sorted mer list > Create time was: 0 seconds. > Exited with error code: 3 > > During the time I wasn't using it I think I updated Java but that was > about it.
