We have just started using Assembla (http://www.assembla.com/) for our web upgrade project. It helps because many of the people working on the project are off-site (and part of a separate company). It features a secure document repository (Subversion), a ticketing system (supporting agile process) and even a wiki. I'm probably only using a fraction of its capabilities myself, but from what I've seen so far, it works quite well.
