I think one possibility would be to call the mediawiki api from within your php 
code to get mediawiki to return the wikitext transformed to a form you could 
then embed in the page you are assembling, possibly with some additional 
editing in your php. 

For instance, I think you could even embed your own custom markers in your 
wikitext, possibly within <nowiki> tags, to indicate parts that your php could 
process specially. You should be able to use the already defined includeonly 
and noinclude markers to accomplish those particular jobs in your php process.
