One thing we ran in to here for pills, was that the 2D format used by
some of them had to be "turned on" in the scanner.  The default on the
scanner was that they wouldn't be read. We use the Symbol 4008i.  It
required configuration to read the RSS symbology used by some drugs.
We do it by scanning certain configuration barcodes in the manual.  Hope
this is helpful.
