Sources in Meep are simply currents introduced into the cell, so yes they are transparent.
After reading the meep documentation, I assume there is no way at present to setup a total field/scattered field closed boundary plane wave source as described in Taflove's book!?
There is no built-in support for this currently (in my own work I rarely need incident plane waves except in cases with periodic boundaries where it is easy). In principle this should be possible by using a "box" of appropriately-chosen E and H current sources, but that requires some attention to detail.
