I'm not sure exactly what you're structure is, but realize that even  
if your cavity is symmetric the symmetry is broken by having the input  
on one side of the cavity, so transmission and reflection are  
certainly not required to be equal.

discussion of how to analyze coupled cavity-waveguide systems.
