PML has nothing to do with this, because PML is not a boundary condition; it is a layer of artificial absorbing material adjacent to the boundary. The default in Meep is perfect-metal boundary conditions, but if you set the k-point then it changes to periodic or Bloch-periodic. (set! k-point (vector3 0 0 0)) is periodic.
