You do realize that you need to multiply *all* the materials by diag(1,1,4), not just the AlGaAs, right? It's not clear from your code snippet whether you are doing that.
It is hard for me to imagine how you could get the right frequency by the wrong fields, since the former comes from the latter. Perhaps it is simply some scaling problem in your plot, or unlucky timing (e.g. if you happen to look at an instant in time when the oscillating Er field is almost zero)?
