I have found the best method is to cut the crossmember vertically each side
of the gearbox making it into three parts. Bolt the centre section to the
gearbox mount with the box installed in the right spot and bolt the outer
ends onto the chassis in their correct location. Tac weld the three sections
back together under the car, remove from the car and fully reweld the cut
sections together.
I use a vertical cutting disc to make the initial cuts through the cross
member, then fit two bits of 1.6mm plate to fill in the gap made by the
cutting disc, when rewelding the area the disc cuts out.
This makes a cross member that looks almost original and has no elongated
holes or packing between it and the tunnel to fit.
