There's more involved than just breakdown voltage. 

Once the spark is generated, the arc voltage drops dramatically, like to 
around 50V.

The coil is charged to around 5A on the primary side, which equates to a 
secondary current of 50mA for a 100:1 turn coil.

This 50mA current into 50V decays down to 0mA over a time which is related to 
the physical size (inductance to be precise) of the coil.

The bigger the coil, the longer this decay takes, and this means more total 
energy is delived to the mixture - and more energy will result in a better 
chance for a good burn.

Of course if its becoming difficult to initiate combustion then your mixture 
is probably ungodly lean and needs fixing first.
