The laws of hydrodynamics indicate that the path of least resistance will get the most flow. And the path through the engine is going to have a higher resistance than the 6 inch bypass pipe. Therefore most of the water will not go through the engine if the bypass isn't closed. Do whatever you want - but when I do a cooling system flush, I want it all cleaned out.
