One thing that doesn't seem to make sense to me is that in petalinux, the configuration for U_BOOT_AUTO_CONFIG seems to only apply to microblaze targets. That implies that config fragments are enabled by default for other platforms. Yet it seems to only work correctly for me in a petalinux project.
