Have you tried using "File - Keep Defaults"?

I think this is independent of the machine tool files. When you launch
SmartCAM, it opens with the "level" set to zero, the "profile top" set to
"off" and if you are creating geometry using a step the "clearance" always
defaults to ".1000 ". This is with out any .smf or .tmp files selected. It's
the "C" box on the properties bar. I've attached a screen shot with the
object in question circled in red.
