1) What is Misc Penalty and difference between Penalty and Misc Penalty

Penalty refers to automatically calculated late penalties. Misc Penalty
refers one-time penalty that is manually applied.

This sounds like this could potentially be a bug that I will let Natalia
try to reproduce and confirm. I wanted to clarify and make sure that the
automatic penalty on the late installment has been assessed though. So the
batch jobs have run and a automatic late penalty has been assessed on the
installment - your issue is upon payment where the penalty transaction is
not showing up in the financial transactions table.
