Was the payment made by "apply payment" or the collection sheet?

Penalty refers to automatically calculated late penalties. Misc
Penalty refers one-time penalty that is manually applied.
2) Penalty transactions are not reflected in Accounting.
For example,
Am doing late payment of 10000 which includes
7000 - Principal
2500 - Interest
200 - Fees
300 - Penalty
In this all the transactions have entries in financial
transaction table but not penalty.

This sounds like this could potentially be a bug that I will let
Natalia try to reproduce and confirm. I wanted to clarify and make
sure that the automatic penalty on the late installment has been
assessed though. So the batch jobs have run and a automatic late
penalty has been assessed on the installment - your issue is upon
payment where the penalty transaction is not showing up in the
financial transactions table.
