Keep in mind that the Webserver in base has seen a lot of security and other improvements like chroot() by default etc. It is not a stock 1.3 Apache, it is only based on Apache 1.3. Apache 2 in ports was only imported to make it possible to test certain thinks. If you care for security, go with the one in base.
