Hi I can't reproduce this, putty clears the selection when I press enter in both tmux, screen or outside both.
Probably tmux is outputting something that putty thinks is an appropriate trigger to clear its selection, but the mechanics of how and when it does clear is outside tmux's control, you might be better talking to the putty developers.
