Sorry Tobias, I made a mistake, I'm not using MITK 0.12, but a SVN revision (10089) from 09/11/2009. With ITK 3.16.

But, these changes were made in MITK later then the 0.12 Release, so MITK 0.9 and 0.12 should be compatible. Do you also have updated your ITK Version, to 3.16? You could also try the SVN version of MITK, everything should be correct there in terms of geometries (not sure about release 0.14). In any way, a shift of half a voxel spacing in x,y, and z direction should correct the problem also.
