hopefully you mean 20089 and not 10089, otherwise this would be quite an old 
version.
Anyway, please try an SVN update of the classes:
 - mitk::Geometry3D
 - mitk::Geometry2D
 - mitk::PlaneGeometry
 - mitk::AbstractTransformGeometry
(in each case the .h and .cpp file). They should be all located in the 
mitk/Core/Code/DataManagement folder, I guess.

There have been some recent bug fixes in the 2D geometries coordinate system 
handling.

I made a mistake, I'm not using MITK 0.12, but a SVN revision (10089) from 
09/11/2009. With ITK 3.16.

yes, this sounds like a problem coming from the coordinate system changes in 
ITK and MITK.
But, these changes were made in MITK later then the 0.12 Release, so MITK 0.9 
and 0.12 should be compatible. Do you also have updated your ITK Version, to 
3.16?
You could also try the SVN version of MITK, everything should be correct there 
in terms of geometries (not sure about release 0.14).

In any way, a shift of half a voxel spacing in x,y, and z direction should 
correct the problem also.
