Hi, I don't know (yet) where the mentioned error comes from. What is your doxygen version?
We do not have an over-view document for the help system, but the plugin style guide explains shortly what goes where: http://www.mitk.org/wiki/PluginStyleGuide Everything is actually pretty much automated inside the MITK_CREATE_*_PLUGIN macros. So if CMake finds a version of doxygen installed on your system, the macros create Qt Compressed Help files (.qch files) from the content in documentation/UserManual and compile it into the plugin's shared library. When starting QtAssistant from the ExtApp, you documentation should show up.
