Hi Hila, with the latest MITK build, I could not reproduce your problem. Using the segmentation bundle to create a binary image and the "create polygon model" button from the context menu in the DataManager worked fine (see attachment).
There is indeed a minimal shift between the mesh and the binary image but this is because the mesh points are in the center of the voxel.
