Dear Stefan and Sascha, thanks a lot for your suggestions. Actually, it is a problem of Mitk version. In the latest one, there is the possibility to indicate the reference image and the segmentation image. So now all works :)

Did you try to select both the reference and binary image? (by selecting first the reference image and then strg + mouse-click on the binary).
