As far as I remember, MITK 2012.09.0 is compatible with the ITK and VTK
versions you specified. The superbuild downloads ITK 3.20.1 and VTK
5.10.0 (if you enable MITK_USE_VTK_5_10_IN_SUPERBUILD), so except for
the VTK patch version number, these are exactly your versions. Couldn't
you just use these from the superbuild?
I also never heard of disappearing options when pressing configure. Make
sure you add/set these options at the MITK superbuild level.

Do you have special reasons for using your own builds instead of
letting the MITK superbuild configure and build ITK and VTK (except
for saving disk space if you re-use ITK and VTK in other projects)?
And just to make sure: Are you setting the EXTERNAL_*_DIR variables to
the build directories of ITK and VTK containing the ITKConfig.cmake
and VTKConfig.cmake files, respectively?
