welcome to the mitk-users list. Regarding your questions:

 - MITK Diffusion supports multiple types of diffusion images, but 
unfortunately none of them is represented as a set of images. So you will need 
to merge your separate images to a single file. Either as a .dwi ( which is 
actually a special header for diffusion, but the schema is the same as for 
.nhdr files ) or as .fslgz. Take a look on the testing data ( from 
http://www.mitk.org/DiffusionImaging ), there is a dwi image there which can 
serve you as a hint.

- I am not sure if I got you right, do you mean the Preprocessing View ( here 
you can modify the number of directions in a diffusion image) or the Tensor 
Reconstruction ( you can compute a diffusion image with a specified number of 
directions from a tensor estimate ). Which one do you mean?

down menu with specified number of gradient direction. What if I use a 
different number of gradients ? Can I change it ?
