I think it is more likely to be a problem with the authoring program than the encoding. A different authoring program is the only thing that comes to mind. I've used mpeg2enc encoded files and haven't had any issues with the DVDs created using DVD Studio Pro. It might be worth trying http://www.mediachance.com/dvdlab/ (which runs tolerably well I'm told under WINE) and seeing if the problems persist.
