Thats a real strange occurance with these cars. 5 months ago i bought my 2nd A2; a 91 GLi that had been garaged and only driven about 8,000 miles a year for the past 2 years. After buying this car, It was doing the exact same thing your car is. After about a month of driving it daily, it just stopped doing it completely and now it runs fine and hasnt had a problem since. In my mind i thought that it probably just needed to "wake up." I figured some of the various seals on the engine had begun to shrink causing little air and fuel problems and driving it had helped to eventually soften them up and expand them again.
