I guess the best thing I can say is that you will essentially never have 
to place any files anywhere outside /home/you unless you know what you 
are doing, and know just why you are doing it. In any case where you do 
need to (and if it is config stuff, double check, you probably do not), 
use sudo to temporarily make yourself root-like. I think you probably 
know now, but the correct place for scripts in GIMP seems to be 
/home/$USER/.gimp-2.6/scripts/ .

No irreparable damage done, and you will probably think twice about 
users and permissions when things don't work. Maybe a good way to think 
of it is, don't change files or folders to match your user when working 
outside your home folder, change your identity/permissions with sudo or 
su instead.

You can go to Applications>Accessories>Disk Space Analyzer and try and 
see where your space went. If that program is not installed you can 
install it, it is called baobab, very nice little GUI disk space thing.
