Maybe you copied the files to the windows first partition which is like a boot partition? Windows makes a small first partition then a large one. I don't think linux should automount that but maybe you mounted manually /dev/sdX1?

Seems unlikely since windows only makes a 100MB partition I think, but something to consider perhaps.
