I recently read that a coming version of Prototype actually stops mangling Object.prototype. Ultimately, the JS library landscape is getting to the point where there are a few decent choices and you'll just have to figure out which one fits your requirements and the style you like to work in. BTW, TurboGears (python web framework) includes MochiKIt and the lack of widgets isn't a problem because the server-side framework implements widgets. (Which actually allows you to use widgets from any JS library, including single-purpose libraries.)
