Hi Laurent,

I think you can fix this with virtual directories. 
Create a Virtual directory in each of the domains called "WebAdmin" and
point it to your WebAdmin\Root folder.  Then change the WebAdminURL to
"/WebAdmin/" (without the quotes -- the WebMailSvr.ini entry should be
WebAdminURL=/WebAdmin/.)  Restart the webmail service.

Your users will stay on their primary domain and the cookies should
work.
