If you would send me a copy of the tps file and the lists of landmarks that should be straight, I could try to see what the problem is.
Note that the program assumes a very simple bend that can be approximated by a simple quadratic curve. Having a more complex bend or having the points out of order will undoubtedly confuse the program. It seemed appropriate for a project with Mike Bell and was shared in case it would help others. It was not intended as a general solution to correcting for complex deformations of very elongated shapes like those of snakes or eels. Perhaps a method could be developed by fitting a spline but I would worry that the resulting morphometrics would be strongly influenced by the particular choices of splines or other functions. Simpler to deal with rigid structures in good condition! F.
