Just to close the loop on this, in case anyone else runs into this issue. I simply hadn't deleted all the files in the training directories after the first run in the opposite direction. The training script reuses some of the files if they already exist, rather than overriding.
Now our Moses instance translates from English to French, using an unfactored software documentation corpus of 22 million words in 2 million entries. We haven't looked into tuning or other types of optimization yet, but the quality of the French output is already impressive as is. "--f" is the input language and "--e" is the output language. I have no idea what is going wrong in your case.
