I missed the beginning of your question, so excuse me if I'm missing the point.
I do not have experience on multi-threading with moses on lisa / sara, but the --parallel option during training, seems to speed the whole proces up quite a bit on sara. You do not even have to specify additional processors on sara. The queing is another matter, this is sara lisa specific and has nothing to do with the process itself.
