Hi Elham, word alignments aren't stored in the rule table, so there's no way for moses-chart to include them in the n-best output. Adding the alignments wouldn't be too hard though. It would require changes to score (the phrase-pair / rule scoring program) and to the decoder. If you're interested in doing it then feel free to email me off-list and I can give you some pointers.
