After I posted my question, it occurred to me that I could just copy my entire profile folder to the new machine, which would preserve everything, and not just the certificates. Any reason why that wouldn't work?
In your case, it doesn't stand a chance to work.
They are file path inside the profile data, so it can work only if you use exactly the same path on the new computer ... which can't be done when moving to MacOSX.
Editing prefs.js might allow you to correct some of them, but it would long and tedious and unlikely to work fully.
For exemple, there's an hidden path reference inside secmod.db.
