Can you describe that more precisely? Maybe file a bug, if you have

There are releases of Mozilla 0.6 out there and in wide use, e.g.
Netscape 6 and Beonex Communicator 0.6. I'm sure, Netscape wants to
know, when 0.6 -> 0.9.1 causes the whole mail store to be lost, even if
it's only in some cases. I do.

No, they haven't since the first version of Netscape Mail, to my
knowledge. (I am refering to the actual mail folders, not the .msf
"summary files", which are basically a cache.)

In normal cases: Do nothing. Should work automatically.
If you want to move mail folders from one profile to another, several
instructions were posted here in the last months.
