Regarding the section E 2, reading a message with an attachment.

Could It be confusing, that the encrypted and signed icons appear below
the word attachment?

Would it make sense to move this label above the attachment box, as it
is done in the mail compose window? If you agree, I'd suggest to change
this globally, even when not using S/Mime.

I want to mention that it is possible to configure the window used to
read mail messages to collapse the message header area to a single line.
This is done using the little widget to the left of the word subject.

Should we hide the icons in that view? I ask, because space in that view
is very limited. I looks rather full already, as it displays Subject,
From, full date, and an attachment icon.

If we had no icons for signed/encryption in that view, and no icons on
the status bar, the user would not see the message is encrytped/signed.

I'm not sure whether it has already been discussed, but I'd like it if
the encryption/signed status were on the status bar, maybe in addition
to displaying them on the header area. I think we could reserve two
small spaces on the right hand side of the status bar, just right to the
online/offline icon.
