Yes. The first one is how I would in visage it. Else it would kinda defeat
the reason for having it IMHO.
My main problem isn't that they're all one big list. But that I have a few
on the same subject that start with different prefexis like alt./rec. etc.
They all get mixed up.

Maybe if mozilla has a decent enough virtual folder system. That's all we'll
need.
IE, you'd have the normal list

v-[ ] Newsgroups
     v-[ ] news.some.server.net
        |-[ ] alt.blah
        '-[ ] comp.blah
     v-[ ] news.another.server.com
        '-[ ] alt.stuff

and then you could just create a folder and sub folders, and when you drag
the newsgroup in, it creates an alias, so the group is still in the normal
newsgroup node/folder.

more like:
