For the delay, encode a wav with the chosen encoder/options, decode it with
your usual decoder and compare the processed version to the original. A
little guesswork may be required to find the offset, because the processed
version will be altered in other ways. For the test signal, try a 1kHz sine
wave - unlikely to be altered much, and quite distinctive; you can use (say)
the first zero-crossing as your reference point. (It seems to me that this
process would be fairly easy to automate, but I don't know of any programs
that will do it for you).
For the padding, you need to know the length of the original wav. If you
don't have that, but the track is known to have been ripped from a CD, I
suppose you could make a guess based on CDDA's block size.
