In most cases me and probably most other guys settle for one
combination of settings if not for all albums at least for all songs on
one disk. Now, any decent front end has one option to set up the
comments.
Finally, this is not an encoder issue but rather a front end issue (put
a checkbox with 'yes, I want the command line in the comment field').

Same goes for any other piece of information, not only audio tracks and
their tags.

Hmm... there can easily be made editors that change any piece of
information. So far, besides the tag, the rest of the contents of the
file just could break some frames. Add another "tag" and there will be
an editor for that too.
Sorry, I see no reason why this should be added to the encoder.
