You didn't attach your whole ctl file, but I'm guessing that the reason is that your geometry-lattice is not orthogonal. The coordinates for positions are specified in the basis of the lattice vectors, not in Cartesian coordinates (although you can convert between the two with the cartesian->lattice function).

It will probably be easier if you define your line defect using an orthogonal supercell. See, for example:
